Is the factory rear wheel alignment designed to toe in which will cause rear tires to wear more on inside tread?

Yes, the inner side does wear out a little more in GTI on factory wheel alignment, but you should get the wheel alignment done since yours is a four year old vehicle, the alignment could have gone out.
