My Honda's brake rotors have two screws holding them to the hub, and I need to use a stupid impact driver to remove them during rotor replacement. On the other hand my Toyotas do not have those screws holding the rotors, and don't seem to have any problem.

Why the unnecessary trouble?

Holding them to the knuckle for assembly process.

Does that mean if I don't like them I can throw them out without affecting safety?

Yep. Rotor is sandwiched between hub and wheel.
